The new Hayward sand pro filter was started without backwashing first, so a large amount of sand is now in the pool. Is there a way to get the sand to settle to the bottom or do I need to just keep running the pool cleaner

The sand should drop to the bottom if the pool pump is turned off for a few hours. If not, you can use a Floc & Vac chemical to help everything drop to the floor of the pool.
