No, it should not empty back through the bottom. You likely have a leak somewhere in your system and when the pump shuts off, the water drains back to the pool. A pressure-side leak would come after the pump and would normally be noticeable because you'd see water dripping.
A sign of a suction side leak would be air bubbles returning to the pool or the pump pot not being full of water. Common spots would be the pump lid, the fitting going into the pump, or the valves before the pump.
