Hi, I just replaced the primary timer on my Intermatic PF1202T pool timer. The old timer suddenly stoped turning off the pump. I rewired the connections to the new timer properly, a Intermatic T104M Time Switch, as I took pictures before and marked the wires. The new timer will not turn off by using the manual turn off switch, I have to turn off with the switch breaker. Could the freeze sensor or relay be causing this? Thank you!

You are correct and it could be either one or the other or both.  Either the 178T24 thermostat is remaining closed which energizes the freeze protection relay (143T135) or the contacts are welded closed on the freeze protection relay.  If you have a multimeter you can ohmn out both to diagnose which one is causing the issue.
